"volume": "12","number": "1","pages": "837--","abstract": "The rising popularity of computational workflows is driven by the need for repetitive and scalable data processing, sharing of processing know-how, and transparent methods. As both combined records of analysis and descriptions of processing steps, workflows should be reproducible, reusable, adaptable, and available. Workflow sharing presents opportunities to reduce unnecessary reinvention, promote reuse, increase access to best practice analyses for non-experts, and increase productivity. In reality, workflows are scattered and difficult to find, in part due to the diversity of available workflow engines and ecosystems, and because workflow sharing is not yet part of research practice. WorkflowHub provides a unified registry for all computational workflows that links to community repositories, and supports both the workflow lifecycle and making workflows findable, accessible, interoperable, and reusable (FAIR). By interoperating with diverse platforms, services, and external registries, WorkflowHub adds value by supporting workflow sharing, explicitly assigning credit, enhancing FAIRness, and promoting workflows as scholarly artefacts. The registry has a global reach, with hundreds of research organisations involved, and more than 800 workflows registered.",

Lacking data management capabilities, especially in the field of supercomputing, and missing data documentation (i.e., missing metadata annotation) constitute a major source of dark data. The present work contributes to addressing this challenge by presenting ExtractIng, a generic automated metadata extraction toolkit. Existing metadata information of simulation output files scattered through the file system, can be aggregated, parsed and converted to the EngMeta metadata model. Use cases from computational engineering are considered to demonstrate the viability of ExtractIng. The evaluation results show that the metadata extraction is simulation-code independent in the sense that it can handle data outputs from various fields of science, is easy to integrate into simulation workflows and compatible with a multitude of computational environments.",

"abstract": "Shared vocabularies and ontologies are essential for many applications. Although standards and recommendations already cover many areas, adaptations are usually necessary to represent concrete use-cases properly. Domain experts are unfamiliar with ontology engineering, which creates special requirements for needed tool support. Simple sketch applications are usually too imprecise, while comprehensive ontology editors are often too complicated for non-experts. We present Neologism 2.0 - an open-source tool for quick vocabulary creation through domain experts. Its guided vocabulary creation and its collaborative graph editor enable the quick creation of proper vocabularies, even for non-experts, and dramatically reduces the time and effort to draft vocabularies collaboratively. An RDF export allows quick bootstrapping of any other Semantic Web tool.",

"abstract": "The deluge of dark data is about to happen.

"abstract": "An essential aspect of scientific reproducibility is a coherent and complete acquisition of metadata along with the actual data of an experiment. The high degree of complexity and heterogeneity of neuroscience experiments requires a rigorous management of the associated metadata. The odML framework represents a solution to organize and store complex metadata digitally in a hierarchical format that is both human and machine readable. However, this hierarchical representation of metadata is difficult to handle when metadata entries need to be collected and edited manually during the daily routines of a laboratory. With odMLtables, we present an open-source software solution that enables users to collect, manipulate, visualize, and store metadata in tabular representations (in xls or csv format) by providing functionality to convert these tabular collections to the hierarchically structured metadata format odML, and to either extract or merge subsets of a complex metadata collection. With this, odMLtables bridges the gap between handling metadata in an intuitive way that integrates well with daily lab routines and commonly used software products on the one hand, and the implementation of a complete, well-defined metadata collection for the experiment in a standardized format on the other hand. We demonstrate usage scenarios of the odMLtables tools in common lab routines in the context of metadata acquisition and management, and show how the tool can assist in exploring published datasets that provide metadata in the odML format.",

"volume": "94","pages": "879 - 894","abstract": "Nowadays, the daily work of many research communities is characterized by an increasing amount and complexity of data. This makes it increasingly difficult to manage, access and utilize the data to ultimately gain scientific insights based on it. At the same time, domain scientists want to focus on their science instead of IT. The solution is research data management to store data in a structured way enabling easy discovery for future reference and usage. An integral part is the use of metadata. With it, data becomes accessible by its content and context instead of its name and location only. The use of metadata shall be as automatic and seamless as possible in order to foster a high usability. Here, we present the architecture and developments of the Metadata Management for Applied Sciences (MASi) project that is currently building a comprehensive research data management service. MASi extends the existing KIT Data Manager framework by a generic metadata programming interface and a generic graphical web interface. Furthermore, MASi is OAI compliant and supports the OAI-PMH protocol while providing support for provenance information using ProvONE, a well-established and accepted provenance model. To illustrate the practical applicability of the MASi service, we present the adoption of initial use cases within geography, chemistry and digital humanities. The MASi research data management service is currently being prepared to go into production to satisfy the complex and varying requirements in an efficient, useable and sustainable way.",

Unlike existing approaches, noWorkflow is non-intrusive and does not require users to change the way they work -- users need not wrap their experiments in scientific workflow systems, install version control systems, or instrument their scripts. The tool leverages Software Engineering techniques, such as abstract syntax tree analysis, reflection, and profiling, to collect different types of provenance, including detailed information about the underlying libraries. We describe how noWorkflow captures multiple kinds of provenance and the different classes of analyses it supports: graph-based visualization; differencing over provenance trails; and inference queries.",

"pages": "166--170","abstract": "Large scientific experiments and simulations produce vast quantities of data. Though smaller in volume, the corresponding metadata describing the production, pedigree, and ontology, is just as important as the raw data to the scientific discovery process. Driven by the application needs of a number of large-scale distributed workflows, we develop a metadata capturing and analysis system called MPO (short for Metadata, Provenance, Ontology). It seamlessly integrates with most data analysis environments and requires a minimal amount of changes to users' existing analysis programs. Users have the full control of how to instrument their programs to capture as much or as little information as they desire. Once captured in a database system, the workflows can be visualized and studied through a set of web-based tools. In large scientific collaborations where the workflows have been built up over decades, this ability to instrument the complex existing workflows and visualize the key interactions among the software components is tremendously useful.",
